Reconstructing the history of species and organisms on earth is a basic task in biology and bioinformatics. This is usually done by comparing DNA or protein sequences of the species or organisms under study. Traditionally, the first step of sequence comparison is to calculate an alignment of the sequences, i.e. an assignment of corresponding sequence positions to each other.
